Physical stock doesn't match the system

Diagnose and resolve discrepancies between your warehouse count and system records.

Finding a difference between your physical count and the system is common — and fixable. This guide helps you find the root cause and decide what to do.

Symptoms

  • You counted 95 units of a product but the system shows 100
  • A high-value item is missing from the warehouse but the ledger says it's there
  • After adjusting the system to match a count, the ledger value still doesn't match
  • Inventory counts keep getting larger or smaller over time with no clear reason

Likely causes (ordered by probability)

1. Recent transactions not yet recorded

The most common cause. A shipment may have arrived or a sale may have been entered but not yet confirmed.

Fix:

  • Check the Pending Transactions report or review the journal for transactions on or near the count date
  • Ask your sales or purchasing team if there are in-flight orders
  • If you find pending transactions, finalize them and recount if needed
  • If it's close to period-end, you may need to account for goods-in-transit

2. Data entry error (transposed digits, wrong quantity, wrong item)

Someone may have entered the wrong quantity in a receipt or invoice, or scanned the wrong item code.

Fix:

  • Go to Inventory → Transactions and filter by date range around when the discrepancy likely started
  • Look for unusual quantities or items that don't match typical purchases
  • If you find an error, ask your admin to correct it via a journal adjustment
  • Recount the item to confirm the physical quantity

3. Theft, damage, or waste (inventory shrinkage)

Stock may have been lost, damaged, or misplaced without a formal record.

Fix:

  • Walk the warehouse with the count list and look for damaged packaging or missing sections
  • Check if high-value items are stored securely and verify nobody has removed them
  • Once you've confirmed the loss, create a stock count adjustment to record the shrinkage (see "Performing a stock count and adjustment")
  • Investigate patterns: is shrinkage concentrated in one area or product line? Is it growing month-over-month?

4. Miscounting

The physical count itself may have an error (digit transposed, item skipped, or counted twice).

Fix:

  • Have a second person recount the high-variance items independently
  • For large or bulk items, measure or weigh them instead of just counting
  • If the recount matches the system, the original count was wrong; discard it and use the new count
  • If the recount matches your first count, the system is wrong; post an adjustment

5. Valuation issue (price difference, not quantity)

The quantity matches but the system value doesn't. This usually means the unit cost is wrong.

Fix:

  • Go to Products and check the unit cost of the item
  • Compare it to recent purchase invoices — is it up-to-date?
  • Ask your admin to verify the cost method (FIFO, average, or standard cost) and update if needed
  • If the cost is wrong, the admin can correct it; this won't change quantity but will fix the ledger balance

When to contact support

  • You've ruled out all the causes above and inventory is still mismatched
  • A single item has a variance larger than 10% of its quantity
  • Variances are growing each month despite corrections
  • The system is slow or crashes when you try to post an adjustment
